Maybe this is a typo in your post....
You stated you were using MIG3.1 and ISE 12.1.  With ISE12.1 you should be using MIG 3.4.
 
The current revision level is MIG3.5 and ISE 12.2.  For Spartan 6 targets, there are important feature revisions with MIG 3.5.

It comes from Core Generator. On Core Generator GUI, after you open a CoreGen project, click Project->Project Options, you can then change part under Part.
