In the example in the attached image, the frequencies of interest would be multiples of 2.5GHz (hARMonics of the input data). In a normal S-parameter measurment, the the phase of S21 is relative to the incoming CW wave, but since the incoming wave in this case is an external time domain signal, the PNA would not have its normal reference.
