From the xinfo, I observed that tool license is being picked from server and IP license is being picked from the machine (i.e., Node-locked).
So I also suspect the AR#56618 applies here.

So it pretty clear, the synthesis license is picked from 2100@sv3.smi.local server.
 
And the IP license is nodelocked to local machine.

Reason i am not keen on removing 2100 from LM_LICENSE_FILE is that then i will not be able to synthesis at all due to non availabilty of license.
Is my understanding correct?

Yes, your understanding is correct.
Instead of generating a IP node-locked license to the server, follow these steps:
 
1. Login in to www.xilinx.com/getlicense
2. Generate a 30-day evaluation license to your machine (Nodelocked)
3. Save it in the .Xilinx folder
4. Now try running synthesis on your design.
 
If this works, you need to follow the steps mentioned in the AR#56505.

Apart from the floating license, I can see additional two Synthesis features from xinfo.
One is from /home/***hutada/.Xilinx/Xilinx.lic and the other is from /home/***hutada/.Xilinx/old.lic.
 
The latter one seems to be evaluation license. The first one looks to be a full system edition license. That's why I suggest that you remove the floating license to have both SW and IP licenses to be node locked.
 
But somehow modifying $LM_LICENSE_FILE doesn't remove the floating license.
